I am no expert but from what I read from books we practice japa by continously repeating the mantra without paying any attention to the breath. On the other hand, there are some meditational practices that combine mantra with breathing. Still, these are specific ones such as the om or hong saw (not sure about the spelling) or awareness technique. Also in yoga nidra can be (but not necesserily is) included this technique. In that technique, one just observes and feels the breathing in and out without affecting its rythm. While inhaling and exhaling a mantra is used. I would recommend you ask the person who gave you the mantra how to use it. Or find a yoga teacher. Mantras from books can be really nice but some people claim that a mantra from a guru has more spiritual power and is more quickly effective.
