Much depends on the philosophical understanding behind why its done. If done by apasampradayas then quite likely they have a misconception in doing so. In most ISKCON temples Krishna and Gaura Nitai are usually dressed in salwar khameez, the Muslim trouser suit nowadays in human society almost exclusively worn by women of the Indian subcontinent. There's no reason that Krishna cannot be dressed in His natural preferred attire which includes cloth wrapped like a dhoti.
