Well, the first thing to understand is that the Saumya and Kroora qualities of the planets are natural significations, i.e. connected with their nature. This is different from their natural Karakatwas. The Sun is the Karaka of the soul, because He is the source of all movements in the universe (see the opening Slokas of BPHS). Still he is considered to be a malefic planet because he is very strong, and uses his strength sometimes to repress others (like in case of combustion). Also often times if something is good for the soul, it's not so good fro the body (like Tapasya, or penance fro example). Now as for the Moon, she is the natural Karaka fo the mind. The mind is usually friendly and adapting to any circumstances. So because the Moon does not quarrel or harm anyone, she is termed as an auspicious planet. But this natural auspiciousness is never taken away from her, as this comes from her disposition. Now the Moon phases is another thing. The effect of the Moon will usually be disturbed if she is too close to the Sun, and thus her auspicious disposition can't function completely. She is forced to act as a malefic. But this is called functional malefics or benefics.
