It also depends which direction the thangka faces. Generally if nothing goes majorly wrong, then its fine where it is. As you've painted the lines and triangles, yes its fine to paint the bindu yourself. Painting yantras is a form of bhakti and subconscious meditation that draws a person closer to the deity being represented in the yantra. Its part of spiritual development too. Generally, the rule of thumb for Shree Yantra placement is in the east, facing west.
