The literal meaning of the word is one from whose navel(nabhi) lotus (padmam) emanates. Lotus symbolizes the cause of the Universe. " sarva jagat kaaranam padmam naabhau yasya sa Padmanabha: " means the lotus which is the cause of the the universe is coming from His navel and hence He is called padmanabha. The entire creation is present in His navel, from where He takes care of all beings and life in all the worlds There are three meanings for Padmanabha, not very different from each other: 1. He in whose navel stands the Lotus from which creator Brahma is originated. 2. He whose navel is beautifully shaped like a lotus. 3. He who resides in the central part of the heart lotus of every living being. We are all children of the Supreme. In our material normal life, the child before and at birth is connected to the mother through the navel chord, and later stays connected throughout the life with the strong chord of motherly love. Children gets nourishment from the mother through this chord in the womb and later externally. Similar is the Lotus from the Lord's navel, which is nothing but the Universe in its prakrti form. This baby of Padmanabha needs daily nourishment from Him. So we can say that at the end of the day, tired and worn out, we the beloved children of Lord, retire to rest and what is a better time to think of Lord as Padmanabha to get all the spiritual nourishment from Him ? He is the permanent source of Sakthi and at night we recharge our batteries by connecting firmly to him. Fully charged, we enter into the new day with enthusiasm and positive vibrations provided by Padmanabha. Our dependence on Him never ceases and every day we go back to Padmanabha who resides in the central part of the heart lotus (#3)to get recharged. By doing this everyday, on the very last day of existence here we will definitely get connected to Him amd merge in Him never to return. What an easy way He is showing us for salvation? In addition to this, I read about an esoteric meaning for Padmanabha: The word Maha-padma stands for the number Trillion (or 10 raised to the power12). So the one whose navel is like a lotus (maha-padma) or one from whose navel, lotus (maha-padmam) emanates is the Ultimate Source of Kaalam or Time and He is beyond Time.
