When placing on the altar, its fine to put them each in their respective pouches and tie up the pouches. The plate is optional - it depends on how you feel, whether you wish to use one or not.Keeping it from the sight of other people means visitors who may enter your puja room or strangers outside who may stare at your malas. As you know, wearing under the shirt is preferable. Its fine for family members to see your malas on the puja table but not wear them.
