I cook them all the same way (cleaned, brushed with oil, spread evenly on a cookie sheet, baked at 350F (about 175C) for about ten minutes - until browned) but I keep a closer eye on the smaller seeds because they will burn more quickly than the larger ones. I don't remember if I've specifically had banana squash before or not. The time investment for roasting the seeds is so small, though, that you might as well go ahead and roast them just to see if you like them. To the best of my knowledge, no squash seeds are hazardous to eat, but I've noticed that each variety of squash has it's own special flavor and texture to the roasted seeds.
